First of all, let me get this out: I am a huge Buckeyes fan.
However, I don't think they will run the table.

When thinking of interesting senarios, how about OSU, MSU, and Nebraska all finishing the season unbeaten. All playing in different bowl games, and all finishing the season with 0 in the loss column.
What would the pundits have to say about the Big 10 going into next season then?

Nice. I've thought about that as well. I just feel like MSU is going to have that choke gaem like they have every year when they start hot but wind up stumbling. Im the first person to tell you that Boise or TCU deserves no shot at the title game unless drastic things happen. But...Michigan State? Really? Against Ohio State for the National Championship?? Going undefeated in a conference in which you DO NOT PLAY the best team in your conference means absolutely nothing to me. In fact, it will hurt Sparty. 1 loss SEC, 1 loss Pac 10 (assuming its Oregon), Boise, TCU would/should get in before these teams. Honestly...if my Gators were to win out and dominate the SEC title game over an undefeated LSU or 1-loss Alabama team, then they would deserve it over Michigan State. Obviously, this will not happen and it will work itself out.
Why Boise/TCU over Sparty?
They both play an alright Oregon State team. They (Or St.) would probably fare well in the Big Ten. Also, Boise played Va Tech and TCU plays at Utah. The road game at Utah for TCU will be tougher than any game on Sparty's schedule. At Iowa is the only game that compares.
Ask yourself this since you are an SEC fan.....if Auburn runs the table should they play for the National Championship over an unbeaten Boise State/TCU vs lets say an unbeaten Ohio State or Oregon? Of course they should. Why? The SEC is a much tougher conference than the WAC or Mountain West conferences. But according to you Auburn should get snubbed because they are not one of the top 2 teams in the conference year in and year out.
So why wouldnt Michigan St be any different? Major conferences are (in no particular order) SEC, Big 10, Pac 10 and Big 12. You might not like it, but its the gospel in college football. Unbeatens out of those conferences should be the teams playing the big bowl games, including the BCS NC game.
And I dont see Oregon State faring well if they were in the Big Ten. They would finish bottom 4 almost every year.
To answer your question, yes, Auburn should and would get a shot at the National Championship. Why? Because they would have had to beat the BEST team in the SEC, the toughest conference in the nation. Our conference has deserved the right to put our undefeated champion (and probably a one loss champion) into the title. If Auburn were to go undefeated, they would have to beat their entire division, as well as the best team from the other division. If Michigan State goes undefeated, they will do it without beating the best team in the conference.

Come to think of it, this will be a bigger cluster now that OSU lost. For sake of the debate, let's say OSU wins out, and Iowa beats Michigan State.
MSU loses to Iowa, Iowa loses to OSU, OSU loses to Wisky, Wisky loses to MSU.
That'd be hilarious.
EDIT: Wisconsin or Iowa will knock the other off, so only 3 way tie. Still kinda messed up.

thats why you need a conference champ game , another big ten thing that needs fixed . I hope the natl' pic is such a cluster every year they eventually get a small 4 team playoff. MD

Next year they will have a championship game. The NCAA told them they couldn't with less than 12 teams.
